PR Title

feat: knowledge hub integration, custom pdf engine, and core stability overhaul

PR Description

Summary
This PR introduces a massive set of features and stability improvements across the entire Blinky stack (Desktop Tauri, Python Engine, and React Native Mobile). It fully integrates the Knowledge Hub and RAG pipeline with a dedicated desktop window and mobile support. It also ships a robust custom PDF manipulation engine, completely overhauls the OpenWakeWord audio pipeline for reliability, and hardens the Android build environment.
Key Changes
🧠 Knowledge Hub & RAG Pipeline

  • Dedicated Window: Migrated the Knowledge Hub to a dedicated native window (/notebook route) with standard OS controls via Tauri.
  • Mobile Integration: Added the 'Notebook' tab to the mobile app and implemented secure API key exchange over WebSocket (persisted to Android KeyStore via SecureStore) for standalone offline mobile operation.
  • Smart Notebook Management: Implemented smart notebook resolution to automatically bind interactions to the primary notebook and added syncPcNotebooks to synchronize desktop sources locally to mobile.
  • Robust Processing: Enhanced system prompts to force structured Markdown generation, with automatic fallback parsing to gracefully handle LLM dictionary dumps under token pressure.
  • Rate Limit Handling: Added context token guards to prevent Groq free-tier rate limit violations, along with user-friendly TPM exhaustion notifications.
    📄 Custom PDF Engine
  • Decoding Pipeline: Built a robust PDF decoding pipeline using Base64 and PyMuPDF for reliable text extraction.
  • Intent Classification: Implemented a resolve_pdf_request fast-path intent classifier in pdf_tool.py for snappy command resolution.

  • UX: Added highlight_in_explorer to automatically select and focus generated PDF files in Windows File Explorer.
🎙️ Voice, Wake Word & STT
  • Engine Overhaul: Replaced hardcoded 16kHz audio capture with native-rate hardware streaming (44.1kHz/48kHz) and polyphase resampling (scipy.signal.resample_poly) to eliminate WASAPI distortion and aliasing.
  • Hardware Routing: Added find_best_input_device logic to filter out software loopback devices (like Windows "Stereo Mix") in favor of physical microphones.
  • Optimization: Replaced destructive queue truncation with a 24-chunk rolling ring buffer to prevent clipping syllables, and added adaptive RMS energy gating to bypass heavy ONNX inference on silence (saving ~85% idle CPU).
  • Resilience: Implemented a Groq Whisper fallback in CommandBar.tsx for seamless STT transcription if the primary service fails.
📱 Mobile Stability & Build Fixes
  • Dependencies & Crash Prevention: Installed missing native Expo dependencies (expo-camera, expo-secure-store) and added critical null guards for SecureStore to prevent crashes on emulators/devices lacking secure hardware.
  • Gradle Build Hardening: Pinned org.gradle.java.home to JDK 21 in android/gradle.properties (bypassing conflicting Windows registry configs) and increased networkTimeout to 60s to prevent daemon timeouts during .apk compilation.
    💅 UI/UX & Documentation
  • Rich Badges: Refactored NotebookView.tsx with rich file badges for ingested sources (PDF, MD, TXT) displaying accurate word counts.
  • Styling: Added comprehensive CSS styling in styles.css for Markdown chat bubbles, code blocks, and the new source shelf UI.
  • Documentation: Added docs/COMPILATION_AND_BUILD_GUIDE.md for Windows/Android native compilation and APK generation.
    Testing Performed
  • Verified mobile app loads and syncs Knowledge Hub data without crashing.
  • Verified PDF manipulation unit tests pass (pypdf compatibility).
  • Verified Android Gradle build (assembleRelease) completes successfully on Windows.
  • Verified the wake word engine detects audio accurately with polyphase resampling and low CPU overhead during silence.

Merge Risk: 🟠 High · up to 68fce

The new PDF redaction can leave sensitive data visible while reporting success. Desktop API keys can be read by other devices on the network in development setups. PDF actions can modify unrelated files when nothing is selected. Notebook vector search can silently return no results. These issues should be fixed before merging.

Security Architecture Review

Security architecture risk: 🟠 High · up to 68fce

New pairing and synchronization routes can expose desktop credentials to reachable network clients or store them without secure protection on the phone. PDF redaction and notebook-source selection also do not consistently preserve their intended privacy guarantees.

Retained concerns

  • High · security · inferred: The PR adds an unauthenticated HTTP discovery endpoint on all interfaces that returns the remote bearer token, alongside two WebSocket handlers that export four provider credentials. A client able to reach discovery and the WebSocket service can obtain the token and satisfy connection authentication; release TLS protects the channel but does not establish authorization when the capability is publicly disclosed. Development without a configured token also permits direct credential requests. The new Python key-returning RPC provides another export route through the existing tutor channel. Actual exposure depends on network reachability and configured credential permissions.
  • Medium · security · observed: New mobile credential persistence falls back to plaintext AsyncStorage when secure storage is unavailable or fails. Successful secure writes do not reconcile existing fallback copies, and persistence failures are swallowed. Fixed storage keys have no desktop ownership or generation metadata, so interrupted or failed synchronization after re-pairing can leave earlier credentials available. Ordinary disconnect retention supports the intended offline workflow, but does not resolve plaintext duplication or ownership ambiguity. Reading app-private storage generally requires device, backup, or debug access rather than mere network proximity.
  • High · security · observed: The new redaction operation passes default regular expressions to a literal-text search API, so normal sensitive values are not matched as intended. On processing failure it copies the original document to the output and returns normally; the dispatcher then reports success. Both normal and recovery paths can therefore publish an unredacted document as a successfully redacted result. Exposure is bounded to processed documents and their subsequent recipients.
  • Medium · security · inferred: New notebook workflows concatenate imported document text or retrieved chunks with the user question and forward the combined instructions and context to the text-model interface. Source headings and grounding rules do not provide an enforced distinction between document data and instructions. A malicious imported source can influence answers or citations. The inspected notebook function returns an answer with empty execution steps; arbitrary tool execution or credential exfiltration from this document path is not established.
  • Medium · security · observed: The new source-disable control updates JSON state, but vector retrieval selects every indexed chunk for the notebook without filtering active sources. Desktop notebook requests enable vector retrieval, so a disabled source can still enter model context when another source remains active. Source replacement also saves JSON separately from indexing and swallows indexing failures, allowing older indexed content to remain eligible after a reported successful update. Notebook deletion removes JSON state without clearing its indexed copy. SQL notebook scoping and the all-sources-disabled guard limit exposure, but do not preserve the source-selection and retention contract.
  • Medium · security · inferred: Both platform requirement files newly permit pypdf versions affected by the reported denial-of-service advisories, while new ingestion and manipulation routes pass document-controlled input to that parser. A crafted document processed with an affected installed version can compromise availability of the processing path. The permissive floor does not prove that a deployed installation resolves to an affected version, and production resource isolation was not established.
Security review details

Security Blast Radius

  • inferred — For a desktop whose discovery and WebSocket ports are reachable, the independently attackable scope includes its configured provider credentials and commands authorized by the shared remote token. Existing commands include desktop power actions and filesystem access. Credential misuse can extend to external provider accounts only within the permissions of the exposed keys; wider tenant, fleet, or infrastructure privileges are not established.
  • inferred — Document-related exposure is principally notebook-scoped context and processed PDF outputs. Mobile storage exposure concerns the provider credentials copied to that app. Neither arbitrary cross-notebook retrieval nor reading mobile app-private storage solely through network proximity is demonstrated.

Security Findings and Attack Paths

  • inferred — A reachable unauthenticated client can request the discovery token, authenticate to the desktop WebSocket, and request provider keys. In tokenless development, direct key requests need no token. These paths depend on service reachability and nonempty configured keys, not on an assumed cryptographic break.
  • inferred — Imported malicious text can influence notebook answers; disabled or stale chunks can also enter context despite current source-selection state. Separately, a user can receive an unredacted PDF labeled successful. These are distinct integrity and confidentiality outcomes, without demonstrated automatic document-driven command execution.

Trust Boundaries and Controls

  • observed — Release mobile connections require pinned WSS and token authentication before key requests; the native receive path also gates key synchronization on authenticated state. Server connection authentication precedes the export handlers. These controls protect channel authenticity and exclude clients without authority when that authority remains secret, but discovery disclosure and development policy weaken that premise.
  • observed — Notebook retrieval uses parameterized notebook-scoped SQL, and queries stop when no source is active. Full-context construction filters inactive sources. The vector branch instead accepts retrieved chunks without applying the same selection rule, creating inconsistent enforcement across retrieval modes.

Resilience and Maintainability Implications

  • observed — The inspected transitions lack a unified privacy-state recovery contract: redaction failure publishes original bytes, notebook updates can acknowledge success despite persistence or indexing failure, deletion leaves indexed data, and key synchronization does not acknowledge durable storage completion. Concurrent or interrupted notebook/key writes have no application-level generation or reconciliation mechanism in the inspected implementations.

Hardening Proposals

  • proposed — Keep discovery metadata separate from bearer authority. Require explicit, narrowly scoped device enrollment for credential export, fail closed in all remotely reachable modes, and prefer scoped credentials over copying every desktop provider secret. Preserve secure offline storage while providing explicit unlink, ownership-change, fallback-copy removal, and acknowledged persistence behavior.
  • proposed — Make privacy-sensitive document transitions fail closed: validate redaction before publishing an output, enforce current source identity and activation during retrieval, and reconcile indexing with source replacement and deletion. Keep imported document instructions separate from trusted instructions, and require explicit authorization before any future executable use of notebook output.
  • proposed — Require dependency versions that exclude the reported PDF-parser advisories, and contain document processing with enforceable time and resource limits. Validate the resolved production dependency set rather than relying solely on permissive minimum versions.

python/test_wake_word.py-22-40 (1)

22-40: 🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

get_best_microphone_index can return a negative or invalid default.

When no candidate matches, the function returns sd.default.device[0]. This value can be -1 or None. A -1 value passes the is None check in test_audio_devices. sd.query_devices(-1, 'input') then fails with a less clear error. Treat negative values as None.

Proposed fix

python/wake_word.py-191-201 (1)

191-201: 🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Audio callback drops frames for non-standard sample rates and non-exact block sizes.

audio_callback queues only chunks with at least 1280 samples after resampling. For rates other than 16k, 44.1k, or 48k, the output length of resample_poly may differ from 1280. Shorter chunks are silently dropped, and longer chunks are truncated. The fixed 44.1k ratio gives ceil(3528*160/441)=1280, which is correct. Other rates, such as 32k or 22.05k, use the Fraction fallback. Block size int(sr*0.08) times the ratio is not always exactly 1280. Dropped chunks create gaps in the audio stream and reduce detection reliability.

Also, resample_poly runs independently on each block. This produces filter edge artifacts at every block boundary. Consider carrying a remainder buffer and resampling a continuous stream.

Also, is_paused is read without pause_lock. A bool read is atomic in CPython, so this is low risk.

Review comment at @python/wake_word.py around lines 191 - 201:
Update audio_callback and its use of resample_to_16k to preserve resampled
samples across callbacks: buffer short outputs until 1280 samples are available,
and split longer outputs into complete 1280-sample chunks without truncating or
dropping the remainder. Preserve resampler continuity across blocks to avoid
introducing filter edge artifacts at each callback boundary.
common/python/tools/pdf_tool.py-173-197 (1)

173-197: 🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

The watermark/stamp branch lacks a pdf check.

The gate at Line 173 also accepts docx or word document. A request such as "add a stamp to my word document" therefore routes to watermark. The DOCX input then goes to add_watermark_to_pdf, which fails. Add "pdf" in q to the condition, as the merge, split, and rotate branches do.

Use a unique temporary file for each PDF parse.

temp_path is built from clean_name under a fixed shared directory. If two uploads have the same name and run at the same time, one parse can overwrite or delete the other parse's file. Read the selected document's content instead of storing a placeholder.

The handler stores [Document X attached on mobile device] as the source content and then reports "Successfully indexed". The file is never read, so queries cannot use its text. Read text files with expo-file-system using asset.uri. For PDFs, show an "unsupported" message instead of a false success.

Preserve the provider error code and message.

This replacement removes rate_limit_exceeded from the raised exception. The supplied test_groq_vision_raises_helpful_error_when_rate_limit_exceeded therefore fails.

It also labels every rate-limit error as “TPM exhausted,” although _is_rate_limit_error accepts requests-per-minute errors and oversized requests. Keep code and message in the formatted error, then append the general recovery advice. Do not assert TPM exhaustion unless the response establishes it.

Bound cache storage and remove expired entries.

Each distinct frame/query pair remains in self._cache indefinitely. The TTL only prevents reads; it never releases the stored dictionary. Repeatedly caching changing screenshots therefore grows memory for the lifetime of the cache.

Remove expired entries during insertion and enforce a maximum entry count. Removing entries only when their exact key is requested again will not handle changing frames.

Use the same vector database path at search time and at indexing time.

At indexing time, NotebookManager writes chunks to storage_dir / "vector_store.db". At search time, this code calls VectorStore() with no path, so it uses the default tmp/notebooks/vector_store.db. The two paths match only for the default manager. Pass manager.storage_dir / "vector_store.db" here. Also search with notebook["id"], not the alias notebook_id. If you pass "default", the search returns nothing and the code falls back to full context without any signal.

In-place save fails when output_pdf equals the input path.

The dispatcher in pdf_tool.py defaults output_pdf to pdf_path. PyMuPDF doc.save() to the file that is already open raises an error unless you use incremental=True. The pypdf paths in pdf_manipulator.py read pages lazily from the file being overwritten. As a result, the default watermark, page-number, rotate, reorder, and redact actions fail or corrupt the file. Save to a temporary file and then call os.replace.

Redaction treats regex patterns as literal text and fails open.

page.search_for(pattern) searches for literal strings, not regular expressions. The default patterns \b\d{3}-... never match real SSNs, card numbers, or phone numbers, so nothing is redacted. If any exception occurs, Lines 233-236 copy the unredacted input to the output and report success. The dispatcher in pdf_tool.py defaults output_pdf to the input path, so the user is told the file was redacted when the sensitive data is still present.

Fix: extract words with page.get_text("words"), apply re to the text, and redact the matching word rects. Raise an error on failure instead of copying the input.

In the PDF redaction loop, apply each regex in patterns to extracted page text
and redact the rectangles corresponding to matched sensitive text instead of
passing regex patterns to page.search_for as literals. In the redaction
exception handler, remove the fallback that copies the unredacted input and
reports success; propagate the failure so the caller cannot treat an unredacted
file as successfully redacted.

Do not use every file in the folder as the selection.

When nothing is selected, the fallback adds every PDF, DOCX, TXT, and image file in the open Explorer folder. merge then combines unrelated files. Other actions modify default_files[0], an arbitrary file, and overwrite it in place by default. Remove this fallback and raise an error when no file is selected.

Remove the active_folder fallback in the file-selection flow so an empty

Require a presented token before returning provider API keys.

The connection loop performs an authentication check, but development mode marks a non-loopback connection as authenticated when BLINKY_REMOTE_TOKEN is unset. A LAN client can therefore send either get_api_keys form and receive all four provider keys without presenting a token.

Port 9001 binds to 0.0.0.0, and development uses plaintext ws://. Release uses wss://, so the plaintext path is not present in every transport mode. This still exposes keys in the documented development configuration, which conflicts with the repository requirement that sensitive commands use server-side authorization.

Update the authorization gate for the `get_api_keys` request branch so
non-loopback clients must present a token, even when development-mode
authentication marks them authenticated; preserve the existing behavior for
loopback clients and other requests.

Denial of Service

Reachability: External
Exploitability: Moderate
CWE: CWE-835 — Loop with Unreachable Exit Condition ('Infinite Loop')

Raise the pypdf minimum to 6.14.2 in both requirement files.

The current floor permits versions affected by both infinite-loop advisories. The PDF tools process paths from the PDF tool dispatch flow, so malformed PDFs can reach pypdf.
