Create test/run.sh to download files from NCBI, process them, perform Si_gnG to Si_gnG liftover and output summary to server as unit test: should show 100% lift. Consolidate GFF3 and FASTA utility methods in helpers.rb and all GFF3 pre-processing functionality in extractfeat.rb, select_mrna.rb, and filter_mrna.rb in a reusable manner. Use extractfeat.rb from Rakefile to get exonic and coding sequences for input and lifted annotations for generating summary. Generate summary in pure Ruby. Exclude proteins from summary. Tell lift over to lift all bases and all exons or none and redirect output to a 'jobout.<name>' instead of printing them to stderr. Add copyright notice to the new scripts and elsewhere.
